UPD: Just checked everything myself. It's kinda compatible, the only difference is ChkP using spaces in the names of games in it's "saves" folder instead of underscores in JKSM. To make them compatible you just need to transfer all the files from JKSM's "save" folder to ChkP's, and replace all the underscores JKSM using for game names with spaces.

Thanks for the reply. I followed the AES Key tutorial, and now the emulator is able to detect qr codes. However, when I try to scan my mii qr code, it says that it does not contain a mii.
